I think your attention to detail is wonderful and your description of your protagonist is superb, however using hiragana as you character's way of talking just doesn't fit. I understand that its miku, but she is capable of speaking english so you should try to use english to describe the way she talks not japanese. Especially since miku has variations with her speech like accents/formality that can be mistranslated so easily. Also most people won't know what miku is saying .
TLDR; Use your native tongue to show your characters personality in a way all people can understand.
